I run a web hosting service and have plenty of malware cleanup experience. You must mean you have a site or some infected sites, not the server itself. I charge per infected site, starting at $30 for an average Wordpress site and going up, depending on system complexity. If the server itself is compromised, you can no longer trust it and need to pull the sites off then format. Current bid is to identify infected site(s) and look for server infection.
