magento 2 installation problems

This task is for coders that have expirence with Magento version 2. Also if you are a Magento 2 developer then it will be advantage because we also have other tasks to do after this.
We have a module that works fine but our customer complain that after each compile while our module is working, he can't run any more bin/magento commands. If he will delete the cache folder he will succeed but he has a proces.
It also happen to me in the develop environment
What he doing now it turn off our module, run his process and then enable our module again. He doesn't want to do it.
We will send you the module and we will get from you explain what to change in order to fix it
